Converted file no longer seeks

I have converted wmv files to flv and now the flv file no longer seeks

That can happen with some links or with some players.Try a different player.

I upgraded the player on my website and it seeks using other flv files that I didn't have to convert. Any wmv file (which seeked using Windows Media Player) that I have converted to flv using Replay Converter no longer seek. I have tested the converted flv files using the Applian flv player and the JW player on my website, no seeking in either case.
