Conversion to Iphone Profile is Choppy

I have a FLV created by Media Replay Catcher but, when it trys to convert to Iphone H264 480x320 its choppy. When I use another program to convert it works fine. I downloaded and tried all the different versions of FFMPEG but no improvement.
